Terminator Salvation?? I don't understand the beginning of the movie, please explain....?

In the beginning when he was in jail (actually was he in jail and what was his crime), who was that lady and was she a machine? Also did he start out as human and how was he suppose to kill John Conner if he did not even know he was a machine?
